What prevents a pirate from gaming the system once the bounty on his head exceeds the cost of his clone?

I have heard that many pirates wait until their bounties are huge and then kills themselves via alt, which means they basically rob their victims again.

Yup, just like in old time UO. It looks like the EVE devs haven't figured a way around that little exploit.

Mainly ebil pirate epeen.  In fact many pirates put those bounties on themselves to appear in the most wanted and on the billboards.  They wouldn't admit it of course.
